I have a question because I installed everything correctly in desktop mode and can run Yuzu and it works fine. But when I try to run emu yuzu it tells me it cannot find keys. So it sounds like it's installing a separate folder somewhere for that version for the update files and keys and I'm not sure where that is.

Yuzu has a flatpak that's available directly to the from the "app store" that comes default with the flavor of Linux they're using. So it's literally just search and click install. I belive it also got an update specifically for the steam deck recently.
