Unfortunately no, HG/SS both had an infrared emitter built into the game cartridge to communicate with the Pokewalker. I'm not aware of any method to emulate that communication. There's another cartridge that also has the IR receiver, you can use twilight menu to tell the HGSS ROM to use the other game's hardware.
